How do you craft what would be known as "the perfect bad guy" of course ignoring perfection is impossible?

Personally, I'd give them a long, interesting history with details that tie into much of the past lore of the story and use these events to shape their behavior. I'd also work on their personality, having them react in ways they should to such situations.

A bad guy that everyone is scared from (except for his partners or army or something like that), even the main character who would not want to encounter the bad guy. The bad guy should also make the readers feel scared at scenes where he appears.
Have the bad guy be very mysterious and only thing known about him is the appearance, name (or nickname) and a bit of his personality that would be revealed during scenes with him.
Finally, he wouldn't be mentioned very much.

That is my "perfect" bad guy

In comicbook writing, there is no "Perfect" Bad Guy because you have dozens. They can be anything from small time crooks like Shocker and Rhino, to megalomaniacs like Green Goblin, Kingpin, and Doctor Doom. You want to make sure that every bad guy has a hint of sadism unless they're the kind that has a heart (Sandman) or THINKS they have a heart (HyrdoMan). Also, the villains that think their actions will be helping the world rather than dooming it (N from Pokemon Black and White) are also very fun to write and achievable. It all depends on the story you want to tell.
